前置詞の使い分けを理解するためには、周りの単語や表現の相互作用を考慮すると良いです。
「after」と「since」の関係を考えてみましょう。どちらもある時点の後を意味にしますが「after」はある時点や期間を意味するのに対し、「since」はある時点から今までに続いているということを意味します。従って、「after」は過去形、「since」は完了形で使われることが多いです。
1. After the reaction, the protecting group was removed by treatment with tetrabutylammonium fluoride.
和訳：反応後、保護基はフッ化テトラブチルアンモニウムで処理して除去された。
解説：「after」は一時期を示唆するので、過去形「was removed」を使います。
2. Since it was first reported in 1973, the Mukaiyama Aldol Addition has been a fundamental reaction in organic synthesis.
(Chem. Lett. vol 2, 1973, pp. 1011-1014)
和訳：向山アルドール付加反応は、1973年に初めて報告されて以来、有機合成における基本的な反応となっています。
解説：「since」は過去のある時点から続いている状態を示すので、現在完了形の「has been」を使います。
「Scale」（規模）はどんな前置詞と使うでしょうか？場合によって変わりますが、「in」と「on」がよく使われます。
3. Heat dissipation can be a problem in large scale reactions.
和訳：大規模な反応では熱放散が問題になることがある。
解説：ここでは「with」も使えます。
4. Heat dissipation can be a problem at large scale.
和訳：大規模な場合、熱放散が問題になることがある。
解説：ここでも「with」が使えます。前者の前置詞句「in large scale reactions」は動作「reactions」を表し、後者の前置詞句「at large scale」は性質「scale」を表します。前者は「in reactions」、後者は「at scale」だと考えられます。
「conditions」(条件)は「under」とよく使われます。
5. The alkylation must be performed under dry conditions.
和訳：アルキル化は乾燥条件下で行う必要がある。
解説：「under」の代わりに「in」も使えます。ここでは複数形が使用されていることに注目してください。反応には常にいくつかの条件（温度、濃度など）があるので、条件について話すときには複数形がよく用いられます。特定の条件を強調する場合は、単数形も利用できます。

For understanding use of prepositions, considering the interactions of the surrounding words and expressions is useful.
Let us consider the relationship between after and since. Both refer to a subsequent time, however, after means a point or space in time whereas since means continuing from a point in time to the present. Subsequently, after is typically used with the preterit and since is typically used with the perfect tense.
1. After the reaction, the protecting group was removed by treatment with tetrabutylammonium fluoride.
explanation: After implies a single time and thus the passive form was removed is used.
2. Since it was first reported in 1973, the Mukaiyama Aldol Addition has been a fundamental reaction in organic synthesis.
(Chem. Lett. vol 2, 1973, pp. 1011-1014)
explanation: Since expresses a condition continuing from a past point in time until the present and thus the present perfect has been is used.
Which prepositions are used with scale? (magnitude) It changes depending on the situation, but in and on are often used.
3. Heat dissipation can be a problem in large scale reactions.
4. Heat dissipation can be a problem at large scale.
explanation: In both 3 and 4, with can also be used. The prepositional phrase in large scale reactions in the former shows the action reactions, whereas that of the latter at large scale shows the characteristic scale. The former can be thought of as in reactions and the latter as at scale.
Conditions are often used with under.
5. The alkylation must be performed under dry conditions.
explanation: In can also be used in place of under. Note that the plural is used here. Reactions typical involve several conditions (temperature, concentration etc.) and thus when discussing conditions, the plural often appears. When a specific condition is emphasised, the singular can be used.
